Spybot - Search & Destroy
If you decide to automate Spybot - Search & Destroy by letting it scan once it starts, e.g. through /autoscan, providing the option /autofix will tell it to also fix any results it finds. To limit this fixing to pre-checked items (malware, not usage tracks) only, you have use /onlyspyware as well.
Command Line Edition
To do a similar thing with the command line edition, take a look at /fixall.
